The home side opened the scoring when Jessie Faber (32') unleashed a strike from well outside the area, beating Alana Rossi in the Hamilton goal.
The hosts doubled their lead minutes later when Sarah Wong-Yin Sang (36') forced a turnover and went 1-on-1 with the Hamilton keeper, making no mistake.
For large spells of the match, it was the home side bossing possession and dictating play.
Hamilton started the second half lively and were nearly rewarded when Paige Culver beat her marker down the left flank, squaring a ball across the face of goal but no teammates were to be found.
The visitors eventually pulled one back when Kai Sugiyama (73') stepped up and buried her penalty after being awarded the shot for a hand-ball infringement.
Vaughan held on to collect all three points with the 2-1 score line, ending newcomers Hamilton United's impressive unbeaten run of four matches to begin their debut League1 season.
With the win, Vaughan (4-1-0) leapfrog Hamilton in the standings and will look to keep up the fine form as they face a difficult trip to German Canadian Club London to take on FC London on June 9th (7:30 p.m.).
Hamilton United (3-1-1) will look to bounce back away to Durham United FA at Kinsmen Park on June 8th (8:30 p.m.).
